I personally believe that through inaction with the power and intelligence that he has he would be causing more harm than good, but it is completely legitimate to believe that the killing is wrong in any context. I disagree, because I personally feel that saying that the ends justifies the means is a pretty logical argument in this scenario.
I can see where others may differ though. Which brings us to Suzaku. If you think Suzaku was the real hero of the show, you seriously missed something. Suzaku is a hypocritical murderer with a white knight complex and a death wish He thinks that what Britannia is doing is just as wrong as Lelouch does.
He thinks, however, that he can change things from the inside. Unlike Lelouch, who stays true to his values throughout the entire show, Suzaku is the one who slowly loses track of his goals and slowly becomes what he originally despised.
To me he is the most interesting character in the show, and simultaneously the most hateable. Every time he came on screen by the end I just wanted him to get punched in the face. His ideals were fine, but by the end they became so twisted to his own notions of being morally superior. Suzaku on the other hand selfishly strove throughout the show to feel better about himself by trying to put himself in a position of moral superiority, ironically making him far more amoral.
Ordering him to live gave Lelouch no guarantee of his own safety without realizing that that was just about the cruelest thing that he could have done. If he feels that he has been condemned just by living he no longer has to feel as if he is alive on stolen time and in a bizarre way can be truly free. Regardless, Suzaku hasn't lost faith in Lelouch, as he wonders why he killed Euphie since there could have been another way but despises Lelouch for casting a Geass on him to live even though it was Suzaku's goal to die.
After Lelouch reminds Suzaku of his father's past and their confrontation at the Kururugi Shrine, Suzaku realizes that Lelouch is the kind of person who would take all of the lies to make everyone's dreams into reality, indicating that Suzaku's view of Britannia had started to change. Lelouch describes him of powerful willpower, as he transforms Lelouch's Geass command 'Live' positively into an energy boost. He becomes shocked with Lelouch when Nunnally is still alive and declares them both enemies. Afterwards, he shows a vicious dedication to its completion, and takes the responsibility of being 'Lelouch's Sword' to conquer both his enemies and weakness. He fakes his death in his battle with Kallen, reappears under the guise of Zero and stabs Lelouch.
Lelouch smiles at him as his death draws near, and thinking of the Geass as a gift that allows one to do something the other can't, touches Zero's mask in an affectionate gesture and offers him the Geass of changing the world.

What scene could convey so much in so little time? Now, that is one beautiful moment! In the end, regardless of their debacles, fights, and misunderstandings, Suzaku and Lelouch are two people who truly love each other. We see this especially in the end, during the Zero Requiem, when Suzaku, dressed as Zero, stabs Lelouch through with his sword.
At this point, not only does the whole game change for characters and viewers alike, but we get to see Suzaku cry. Suzaku weeps for Lelouch.
They fought often and were always at odds with each other, but Lelouch and Suzaku truly love each other. Suzaku tried very hard to think of Lelouch only as an enemy, but in the final episode of Code Geass--the Zero Requiem--we get to see how Suzaku truly feels about Lelouch.
And Suzaku loves Lelouch enough to cry.
